Cannot find apps in Programs/Features after moving them in a different directory
I decided I wanted to organize my stuff a bit and moved some apps in a new directory, as such, the shortcut paths and the Programs/Features paths to the apps no longer work. I recreated the shortcuts, I also changed the paths of some registry keys hoping the problems would go away. I clicked uninstall on every single app I changed the location of, and it said "the app may have been uninstalled already" but of course, they are not, how can I re-add those entries in the Programs/Features list?

At this point restoring from backups is your best bet.

I never back-up. Luckily, I had very few applications installed so it's not a big deal, but for future reference, how should I move my files without messing up the paths?

Basically, you shouldn't. Programs can assume they won't be moved. There are exceptions, like software designed for portability and for example Steam games. If you really want to move a program, uninstall it and install in new location.
