Privileges during system startup

I've got an application, which is starting during system startup (probably it is started by windows service, but I can't check it). Sometimes it can't start, and Windows gives me an message Windows cannot access the specified device, path, or file. you may not have the appropriate permissions to access the item.. Is there any windows service, which is responsible for managing file access? How is that possible, that a most of times application is starting properly, and sometimes system tells, that there is no access to this file?
Application is installed in %systemdrive%Program Filesxx

You could also make it wait a period of time, before it attempts to access the file, there are several reasons you could be getting that error message.
